Charging Issue.

Ok. First I'm sure that the cause of this problem was my fault due to Temper and Rushing.
Battery went to crap and I replaced it. Got one very similar except the Positive and negative terminals were marked when the original ones were not. (I have never seen a battery with out the markings before) I accidentally installed this backwards. Connecting the terminals the same way as the old battery. (The terminals between the two were different.)
The scooter didn't start but That didn't surprise me. IT did however kick start fairly easily. I noticed that the cables were heating up which showed me that I was a total fool and connected the battery wrong. I shut it down changed the connections and the scooter started up better than ever no issues.
later that evening I headed out to work and got stranded after five miles. Lost headlights and then the engine seems to get weaker and weaker then died. Wouldn't start I figured I cooked the stator. So I replaced it. Charged the Battery and then started it again. No problem except the headlights were very dim. The voltage in the battery was slowly going down. After tinkering with it some more I started it and disconnected the battery. The Headlights got bright and it ran very well. I checked the ends that connect to the battery and was getting around 20V AC. As far as I can tell the stator is running awesome.
Now to my question. What is suppose to regulate voltage the CDI? I am assuming that running it without the battery will eventually cause serious damage but I have to get to work. What could be the Issue if not the Stator and Battery? I'm fairly mechanically inclined but I am not seeing anything that would be a rectifier/regulator. Never really worked on scooters before.
